My two year old has newly diagnosed type 1 diabetes. Is there any way to test how much insulin is still available in his system?

Residual insulin in the pancreas is probably best measured with C-peptide levels, but usually ease of controlling blood glucose levels provides a good clinical estimate of residual insulin availability. C-peptide measurements are mostly done for research purposes, however, since they do not provide much assistance in day to day diabetes management.
